Trans Help!!!

My trans wiring harness came loose and laid against the header and melted. I noticed when I went to leave a traffic light and the truck was in overdrive. I only had 1st and 4th and I had to shift between them on the column. So I got a new harness and installed it. It still shows the same 13 codes
P1460, P1229, P0740, P0743, P0755, P0750, P1747, P1754, P1760, P0443, P1451, P0135, P0155
I keep clearing the codes but it only takes a minute for them to show back up. I have a new built motor in the truck that I just finished the breakin miles on and have been trying to take to JJ but things keep coming up. I can not afford to keep replacing everything on this truck. If this is going to be major to repair I may have to sell. Any help would be appreciated.

Thanks, Jeremy

If anyone is interested...If you short something out like I did when my harness melted. You need to check the fuse at the ECU. JJ @ WMS told me to have it checked and Now I am back on the road.
